You can use RegWrite to change that value directly. Be careful when writing scripts that change the registry, though.

You realize you're moving the mouse 2 pixels to the right and 50 down each time before you get the new X and Y for next time through the loop, so it slowly drifts off to the right and moves quickly down the list. I thought you wanted it to just go down 20 pixels in Y each time.

This would require you to have two huge arrays (millions of elements each) for both storing the color and time of last change for every pixel on your screen. It will be very slow loop through every pixel -- much longer than 10 minutes -- mainly because getting the pixel color is such a slow operatio...

Some windows don't keep the AlwaysOnTop attribute persistently. Perhaps the software controlling that window sets the attributes back or something. You could make a script that will change the attribute to AlwaysOnTop every so often (100 ms, perhaps) once you've identified the window with the hotkey...

Edit: Ignore below since you got it working.

Are you sure you're getting the WinTitle for your game correct? Try having it display a MsgBox after the if statement instead of the Send just to verify you have the WinTitle correct. Use the WinSpy program to get the correct title.

Clicking is different. ControlClick is a possibility. It doesn't work on all windows, but that's your best bet.

It may be that there is more than one window of that class, and the little black window that flashes up is selected because it is topmost after you've hidden your window of interest. Try being more specific about your WinTitle. Using the window's ID/HWND would be best.

Well, making up a combination of ControlClick and MouseMove won't work. What are you actually looking to do? What I described accomplishes moving the mouse to that location. Use WinGetPos to find the location of the window, then you'll know where 0,0 of that window is and you can add whatever offset you want from there.
