The code is not as sloopy as I expected it based on your post.
I quickly scaned over it. It looks sturctured and "readable".

I'm aware that it is still under development and only for testing.

It might work in your environment but in mine I have to copy the files to the "standard" names to switch versions for testing.

I assume for 2) that the msgbox steals the focus, thus you might have to replace it with a key press to go to the next. To test it you could instead add rage sleep command with a 10s break.
For all this please read the documentation of AHK. It should help you in most of these issues.
