I have a questions
are the compliled scripts encrypted or can they be in some way? so that nobody can extract them and see private data i might have stored in the script (ftp user/pass) ?

In the end every program needs to be understood by your CPU so no matter how hard you try to encrypt it it needs to be understood. That means no matter how hard you try to hide it someone that has enough skills/energy will ge the secrets inside your code.
But to answer your question more directly if you compile it with AHK_L probably everyone can get your code *cough*notepad*cough*. I think AHK_H has a decent encryption for your uses.
But nothing of that really matters if you don't use sftp
