Where are the settings stored? Do I have to copy all content of the C:\Users\YOUR-USER-NAME\Documents\AutoHotkey\SciTE in order to preserve them?
And can I change location of that C:\Users\YOUR-USER-NAME\Documents\AutoHotkey folder? Or a least make it hidden? Or do I have to use portable version in order to set my own settings folder because there for sure will be some issues after relocating an installed version's settings folder?
I hate it when anything installs parts of itself in my Documents, because I use this folder only for temporary stuff and unimportant garbage of all kind, that if I loose in anyway then it should not be a problem for me. It brings chaos to my system and thus is counterproductive
[For comparison: I use CorelDRAW which installs itself partially to Documents - and in theory user can change this later on a feature-by-feature basis. But as my experience have shown I had to revert my changes because of arose problems; which are a fault of a not thoughtful enough design. The only thing I could do was to make its folder hidden - but then again sometimes I need to un-hide it first in order to access certain items from it from within Corel]

Well it seems that this folder can be set as hidden, alleviating the issue to some extent - but it must be made un-hidden when a user attempt to access the
Tools > SciTE4AutoHotkey Settings...
window, because without doing so an error message will show informing about inability to find whatever is needed
What about relocating that entire
C:\Users\YOUR-USER-NAME\Documents\AutoHotkey
folder then?

Re: Settings storage and relocation of AutoHotkey folder from Documents
You can override it by setting the SciTE_USERHOME environment variable as per the SciTE documentation.
Anything else that relies on Documents\AutoHotkey is optional.
Anything else that relies on Documents\AutoHotkey is optional.
I can't think of any technical reason for that, and it works just fine for me with Documents\AutoHotkey and Documents\AutoHotkey\SciTE hidden. (I do not have SciTE_USERHOME set, and have hidden only the folders, not their contents.)but it must be made un-hidden when a user attempt to access the Tools > SciTE4AutoHotkey Settings... window
